Occasional hard disk freezing in Windows 7 Ultimate

It seems that occasionally the hard drive stops and the light indicator is on without any blinking for a 10-15 seconds. During these stops the system freezes and straight after the hard disk starts again, everything appears on screen super fast. For example, If I have pressed the start menu and tried to open My Computer (or any other combination) it does nothing for a couple of seconds, and then does all of the above instantly. The hard drive appears to be fine according to some checks and scans, so I guess it is more of a software than a hardware issue.

Do you have any idea what might cause such a freezes and how to fix it?

Level 7 Have you run chkdsk /r on the partitions in the system?

Level 9 I had the same problem the day before...it turned out there is some problem with the partition table. GRUB refused to start so I had to overwrite the MBR from the recovery console. After that I ran CHKDSK /F and it fixed the problems...try scanning the partitions for errors.
